因此細胞質基質的概念受電子顯微鏡檢的影響很大，不過有條件的理解，基質的含義仍然不變，即在細胞中除了可見的結構外，均質透明的部分為基質。在細胞質中包含下列各重要的細胞器：
1.內質網（endoplasmic reticulum，簡寫 ER）*在電子顯微鏡下發現這種膜系統是在細胞的內質中（K.R.Porter和A.D.Claude，1945），因此稱為內質網（圖1－4）。它是由膜形成的一些小管、小囊和膜層（扁平的囊）構成的。普遍存在于動植物細胞中（哺乳動物的紅血細胞除外），形狀差異較大，在不同類的細胞中，其形狀、排列、數量、分布不同，即使在同種細胞，不同發育時期也不同。但在各類型的成熟細胞內，內質網有一定的形態特征。根據內質網形態的不同可分為幾種，主要的是糙面型或顆粒型（rough ER或 granular ER）及滑面型或無顆粒型（smooth ER或 agranular ER）。糙面內質網的主要特點，是在內質網膜的外面附有顆粒，這些顆粒叫做核（糖核）蛋白體（ribosome）或稱核糖體。核蛋白體由2個亞單位構成，它們相互吻合構成直徑約20nm的完整單位。核蛋白體含有豐富的核糖核酸和蛋白質，是蛋白質合成的主要部位。這種類型的內質網常呈扁平囊狀，有時也膨大成網內池（cisterna）。滑面內質網的特點是膜上無顆粒，膜系常呈管狀，小管彼此連接成網。這兩種內質網可認為是一個系統，因為它們在一個細胞內常是彼此連接的，而且糙面內質網又與核膜相連。糙面內質網不僅能在其核蛋白體上合成蛋白質，而且也參加蛋白質的修飾、加工和運輸。滑面內質網與脂類物質的合成、與糖原和其他糖類的代謝有關，也參與細胞內的物質運輸。整個內質網提供了大量的膜表面，有利于酶的分布和細胞的生命活動。
2.高爾基器（Golgi apparatus）或稱高爾基體（Golgi body）、高爾基復合體（Golgi complex）。用一定的固定、染細菌技術處理高等動物的細胞，高爾基器呈現網狀結構，大多數無脊椎動物則呈現分散的圓形或凹盤形結構。但在電子顯微鏡下觀察，高爾基器也是一種膜結構（圖1—6）。它是由一些表面光滑的大扁囊（或稱網內池）和小囊構成的。

1. Golgi apparatus or Golgi body, Golgi complex. With certain fixed, dye bacteria treatment of higher animal cells, Golgi showed reticular structure, most of the invertebrates showed scattered circular or concave disc-shaped structure. However, under electron microscopy, the Golgi apparatus is also a membrane structure (Fig. 1-6). It consists of a number of smooth surface of the large capsule (also known as the net pool) and small capsule composition.
